Someone requested I do more step by step photos, so I'm adding another pic of the belly pan.
I'm still in the process of smoothing out the contours I've added to clear the spannies. In this picture, I've gone over the areas with some filler primer. 1. to start filling in the smaller blemishes, but 2. to highlight the areas that require more work.

Ben keep an eye on ground clearance and clearance between the fairing and the front wheel.
My Lomas pipes do deck out (have some nice flat spots on now, but they move on the mounts so it hasn't been a problem. Your fairing will take up some clearance and if it is too rigid it could unload the rear wheel...

I think it should be okay.
Although I've moved to a 17" rear wheel, the gain in ride height from fitting the R6 shock is considerable and raises it more than what you lose in fitting a smaller wheel. The ZXR400 forks are also longer, which balances out the height gain from the rear, giving an overall slightly higher ride height.
I think the fairing was designed to be close to the front wheel, as it looks close you would think it's going to foul under braking, but the way they shaped the inner part, it keeps it all clear.
